McDonald, who scored an even 100 in the first innings, made the most of an early let-off, striking four boundaries in almost four hours at the crease to cap a brilliant individual performance.
Blues centurion Michael Clarke (113) spent the final two sessions off the field with back soreness, but is expected to bat on day four if required.
McDonald, who also belted 163 from just 116 in Victoria's Shield win over Western Australia last month, latched onto the reprieve to frustrate the home side.

Queensland paceman Ryan Harris may have knocked the door down for a spot in the Ashes squad with career-best match figures of 9-140.
Harris said his state haul was "good timing", but he doesn't fancy his chances of hearing his name called on Monday as the incumbent bowlers deserve priority.
"I'm not banking on it, I think the other four should start," he said on Friday.
